Stemlab 125-14 with differential inputs

Hi,

I would like to connect Stemlab 125-14 to IQ demodulator. Output of the IQ demodulator is differential. Also LTC2145-14 has differential output. Would it be somehow possible to fix board to diffential inputs or would it be better to have differential to single ended conversion on the IQ demodulator side?

That depends entirely on the differential signal levels and which pins you plan to use to connect to the demodulator. But Zynq 7010/7020 includes differential input buffers on most general purpose pins.

I would like connect differential analog signal to ADC not Zynq. It seems that it is not easy to change board, so I would need to use external differential to single ended circuitry,

Yes, while using a differential input to the ADC would be technically possible, it would require basically a complete redo of the analog front end.
