The SDK is a new addition to the Red Pitaya build. It looks as though the clean target for the SDK is a bit over-enthusiastic insofar as it deletes the include directory, which in turn leads to the error you described.
Clone the repository again (to get the SDK/include directory) and remove the line
from the clean target in SDK/Makefile .

Yeah ... It managed to finish without error (I think).
The openssh error remained and needed manual intervention by downloading the file as suggested by Nils (thanks). Next error was also with SDK library (see post by amalgan) ... also solved by suggestions from Nils (thanks). Maybe it should be good to update the procedure so others will not get lost in all needed modifications. Maybe it is better to update the github repository so that the makefile handles everything?
Even better for all newbies out there is to have a fully functional ubuntu image with all the tools and repositories installed (and tested). The problem will be with the license file for vivado ... but this could be solved by removal of the license before the image is made. First time use of the ubuntu image should require the newbies to put in a new license file.
What do you think?
