I would like to measure the CPU temperature and depending on the value turn on/off the fan using the pins close to the Host USB connector, someone could help me with the code to do that? or directions on how to do that, much appreciated.

From the schematics we can see that the fan power supply is directly connected to the +5 V (with a 39 Ohms resistor in series + some filtering elements).
So unfortunately there is no way to control the fan.

With the provided apps the Red Pitaya unit can work fine only on the included passive heatsink or the official Red Pitaya Alu case.
If third party OS or apps are used, minimum airflow would suffice. If you have a special demanding custom application we recommend taking a look at the OEM heatsink interface:
