The hardware will work with the Red Pitaya, it's basically just an external USB drive.
Not sure if the neccessary drivers are available in the RP's ecosystem, though, but probably yes.
The sdcard with the custom bootloader will not work, so you'll not be able to boot the OS from the PiDrive.
Maybe with some modifications it is possible to use the PiDrive as (secondary) boot medium.
